You can also define the color for connection while creating or connecting to that connection. This can be done through selecting a color in Advanced Tab of connection dialog. (See the screenshot)
It will be nice to have an option to change connection color in Connection Tab –> context menu. Request added in our wish list:

aarrgghh!! 🙂 I figured since the tabs were color-coded that right-clicking on them would show this option. It never occurred to me to right-click on the root of the object browser.

If you want to use the color tabbed feature all you have to do is right click on the Object browser and choose the last option that says 'CHANGE BACKGROUND COLOR'. I have also attached a screen shot to illustrate the same.
Please note that this feature is available only from SQLyog version 8.5 onwards.
