I am doing thus through CSV, I tick the replace button and delete all the lines from the spread sheet, but it just replaces the bits that have been changed and leaves everything else.

Where are you from? What is the language setting of you computer? What language edition is your MS Office?
If the file uses “;” as field seperator you should enter this character as seperator in the SQLyog import dialogue (“fill excel friendly values” option works only directly with English Excel versions.
And of course you should double-check that the table you import to has the correct number and type of columns.
