'save layout as graphics' (hopefully png) would be great!
To answer your 2), I can't say this is “important”, but it's nice to see the whole schema when manipulating the tables. My display has a nice 1280*1024 resolution, but I still can't see all the tables with the links viewable.

The “save layout as graphics” function should solve that problem, as I could just export the graphic to see all the tables.
3) More beautiful.
Unfortunately I'm not a graphist and have very bad tastes as I hardly can express what I mean. I'm gonna try anyway, and I'll add some points later if I see some others.
– grey background : white should be enough.
– thiner links?
– shade behind the table windows?
– links between tables aren't antialiased. If links could avoid going behind the tables nor cross when unnecessary, that would be great.

I can hardly say anything else, I guess some artist could help.
The win32-style is not very sexy either, but I guess a graphic layer could be quite heavy to develop, especially if this is not the main purpose of SQLyog …
