      I am trying to synchronize 2 databases, one local and the other through a SSH tunnel.

      I can connect to the 1st. database with no problems, so I saved the connect configuration.

      I can connect to the 2nd. database (target with SSH tunnel) with no problems, so I saved the connect configuration.

      But when I set up the synchronization wizard, using the “connection configurations” pre-saved, and I try to choose the target database I receive the error “2013 – Lost connection to MySQL server during query”

      They can't work together.

      Any suggestion?

      usually it's a server/network related issue, see http://dev.mysql.com/doc/mysql/en/gone-away.html

      Does it happen with HTTP-tunnelling too ?

      Suggestion is that you discuss the matter with the service personel at the server's side!

      Try inceasing the connection timeout variables in case of the tunneled server!

      Looks like a MySQL daemon is running on the same port in your local machine as one of the local port.
