Just an update, I got around the problem by giving my non-admin account full permissions for the installation location of SQLyog. Maybe this thread will help others who might run into the same problem.
Yes, user should have write access to the sqlyog.ini file.
maybe we should consider storing the file in users 'application data' foler (or 'roaming' folder on Vista!)

Yes, storing the information in the user's Application Data folder would be ideal for multi-user environments.
